Hopkins steadily lowered his lap time throughout the session to finish with a fastest time of two minutes and 06.667 seconds.
The Samsung Crescent Suzuki rider is currently contesting the British Superbikes title but was granted a wildcard to step up to the WSBK at Silverstone.
Leon Camier finished with the second fastest lap, two tenths of a second adrift of Hopkins and just ahead of Jakub Smrz.
James Toseland made a successful return from injury when he finished fourth while championship leader Carlos Checa could only manage the fifth fastest lap.
Marco Melandri, currently second to Checa in the world title fight, endured a poor session finishing well off the pace down in 14th while Max Biaggi, third in the overall standings, was 16th.
